2B and 9S return to Earth after Adam and Eve’s defeat, but the war changes shape when YoRHa launches a large offensive against the machines and the operation collapses almost immediately. A logic virus spreads through the android forces, the Bunker falls, and command turns into another trap inside a system already built on lies. 2B escapes with 9S, then sends him away before the infection takes her completely. A2 finds her and kills her before the virus can finish the job, receiving 2B’s memories and final request. 9S sees only the result and breaks under the belief that A2 murdered the person he wanted to protect. From that point, the story splits between A2 carrying 2B’s will and 9S chasing revenge while digging deeper into YoRHa’s hidden truth.

A tower rises from the machine network, turning the ruined war into a final trial for the survivors. A2 protects Pascal’s village and later faces the cost of mercy when machine children destroy themselves from fear. 9S keeps hacking through records and enemies, losing pieces of himself as he learns that humanity is gone, the Council of Humanity was a lie, and Project YoRHa was designed to create belief through sacrifice. Devola and Popola help him reach the tower even though their model carries an old blame. Inside, A2 and 9S are forced into a final confrontation shaped by grief more than strategy. The Pods eventually reject the planned erasure and fight to preserve the androids’ data, choosing a future that the project never allowed them to have.
